I think that was always a plot whole for me with security breach. Why in aftons name besides following orders would she kill Gregory? Keeping him alive and making/persuading him to join their side is a much better idea considering the fact he can fixing animatronics, destroy them, and run/hide from them. He could very easily be a useful spy and considering the fact he’s also a robot/homeless kid he probably doesn’t need much if any food to survive at this point. He is literally your best ally.
