Lumion doesn't recognize the different rhino layers I have when I try to change the material for something it changes the whole model

You have to apply a different material to each layer. Lumion only differenciates materials, not layers.

how did you select a specific area on your model to edit after you clicked material? It selects my whole building for me
The Collada file you import needs to have different materials applied to it (the color doesn't matter, just that the objects have distinctive colors/materials), and then you have to be in material edit mode to select those different colored objects which are grouped based on material
