More than sure that both instances run over Xwayland despite you maybe manually adding the Wayland parameter. Probably xwininfo will prove me right or something as easy as setting "Graphics"="wayland" instead of "Graphics"="x11,wayland" will be enough. Also when doing such benchmarks I'd try to lock my coreclock...

frametime in XWayland seems more stable than native, yet native driver has surprising performance.

Is this actually benchmarking against the new native Wayland backend in wine?
