Because it was mixed with animatronics. That's why it looks so organic even after all these years (a lesson that Hollywood ''forgot'' in order to save a few bucks on production costs, going solely on CGI).
IMDB lists in the trivia that: (at around 2h 5 mins) When it says "A Steven Spielberg film" at the end of the movie, listen closely. You will hear the slightly modified five tones from Close Encounters of the Third Kind (1977). I think this is the part at 5:18, can anyone confirm?
I'm incredibly disappointed that they didn't time the main part of the theme with John Williams' credit. I've seen that happen in concert, and it makes it so much better
