How Naruto managed to tnj pain was simply because he could see the good in pain when he gave his speech on justice and cycle of hatred. Nagato seemed like a guy who was genuinely motivated by the need to create peace (his friend yahiko died in front of him). However, Nagato was a timid and passive guy. He did not want to change for the sake of change probably because he was not confident and brave enough to PUSH for his change (which requires a lot of courage). He took the easier way which was destroying leaf village and getting the tailed beasts to create nukes, hence becoming part of the problem that encouraged the cycle of hatred (not stopped it). Imagine all the leaf ninjas who were killed by pain and their children became another Nagato, another orphans. Hence, Naruto hit Nagato on this notion that true peace has to pursue vigorously and you do not give up on me doing that. And that requires a lot of metallic brass balls that Nagato lacked due to his timid nature.
Thats the point of Naruto talk no Jutsu he not just talk to them from begining he kick their ass first, then talk to them if there still good in them, he not do it with Madara or Otsusukis, people missed the first point and think Naruto is that naive
