My theory is that it WAS the latter, but there's more context to it. "Mario" was taken into the game, forced to harm anyone who dares open his game, if they manage to escape however, "Mario" is set free and is thankful for it, hence he says "I'll be here for you". I do hope we get more to this game's story, like a sequel maybe, but until then it's up for assumption.

Fun Fact: The Paper Mario game, The Origami King has an educational moment that teaches kids about dealing with passings of their loved ones as well as cheering them up when they are sad with the scene where Bobby sacrifices himself to save Olivia. It’s honestly kind of interesting to see Nintendo talk about a serious topic to the kids playing this game and you know what? They executed it well and it’s way better than Mario Teaches Typing, Mario’s Time Machine and Mario Is Missing.
