Did you make all of the cuts by hand with a knife? Or with a miter saw?
Is there flashing between that roof and the wall or is it covered by the tar paper? Usually you can still spot it along the roof.
Do you start with a double row at bottom?

what size gap at bottom where shingle meets bottom of shake
I would go at least an inch. Using a frieze board you can remove if you want to replace the step flashing for the roof is even better
