It wasn't made clear why they came back and killed John. He'd done what they asked of him, couldn't they just have let him go and live out his life on his farm?
I think they did it so they could use John as bait to lead them to all the folks in his old gang, kill them all and then make John think he was alright just to catch him off guard and then kill him. Boom, their mission was complete. All of them are dead. Thats what I think.
My opinion is that Ross was thinking tha john will become a criminal in the future again so he killed him for this.

Loose ends
Ross didn't want Dutch and the rest of the gang to become martyrs by simply having the military/government hunt them down and kill them. To prevent that, he orchestrated John to kill all of his old gang members. Ross even used Johns own gun to shoot Dutch's body once he was dead, to make it look more convincing that John shot and killed him. I imagine that once he served that purpose, he was no longer needed and the powers that be wanted to make an example to anyone else looking to commit crimes like the Vander Lynn gang once did.
