hi do you know how to export GCMS data in a GNPS mode, as I cannot export GNPS data, it cannot be checked.
I dont understand the enrichment scheme though, why is red enrichhed when it represents only 4 out of 21 elements, then why is square enriched when there are only 6 squares compared to 7 circles. The video does not explain why they used one tailed Welch test to rank the lipids and what they compared in the Welch test. If they compared lipid by lipid in ER vs. PM, then their lipids might be down- or up-regulated so a two-tailed test would be more appropriate....etc
I have 45 file done by GCMS and when i click on PLS , software needs me to put the Y variables , what are the Y variables? I have another question if i have an internal standard file , what is the type of that file ( options are sample, blank, QC , Standard) no internal standard option what can i do? , 3rd question regarding the alignment excel sheet exported ( i do not have the area of most of the compounds, i have -2, 0, -1 instead ) what is the problem ?thank you

Video is quite new, but does not contain crucial information from patient's standpoint of vview. For instance, cirrhosis is reversible in about 30% of pations on ketogenic diet. We've known this from stusies for some time now. Mice are not good model of human metabolism in general even though they;re convinient animal to study and manipulation. This whole model is fixed on drugs use. But every known drug has small healing effect in comparition to low carbohydrate diet. When carbohydrates are low, high fat intake does not lead to NAFLD in humans. It even reverses majority of stages of this disease provided that fats are not eaten in form oils extracted from seeds or industrially produced margarines. Having said it, drugs have their place in treatment, but in most cases (excluding cancer) they are secondary and adjunctive and not being main healing factor. The main strategy is restriction of fructose (eaten or produced in the body), high amounts of carbohydrates and harmful fats.

What causes "Yellow Fat Disease" in some animals like cats who eat too much Omega-3 from Tuna? Does this correspond to risk in humans?
Instead of studying the supplementing of Omega-3 why not study the restriction of Omega-6? The work of Bruce Hammock and Covid-19, mentioned in this presentation, points to the Leukotoxins as correlated with disease severity but what if FFA release was inhibited like with aspirin? Or does aspirin only target COX and not LOX? Does vitamin E have any inhibitory action on these Leukotoxins?
I want to do the analysis but don't know how to arrange data (which is in excel format )to upload it. Please help.
BioPAN takes an input file in CSV format containing quantitative data. The first row should contain sample labels and the first column the lipid molecular species. Hi! I dont do lipidomics. In any case I wanted to thank you for such an illustrative and useful video. I was a little bit lost with MZmine and I see a lot of posibilities now. Still need to figure out some other things with my data set but thanks a lot :)
How did he got the reference database for lipids (in identification section at 15:53 min) ? Is that available online or do we need to make it by ourself ? I am working with yeast lipids, what type of database would be appropriate for me ? Thank you.
**This is the reply from Hiroshi Tsugawa. Hope this helps you!** You do not have to take care about the library. MS-DIAL internally contains such a library information. Please start your project as lipidomics mode. Then, if you click "Select" button of identification tab, you will see the lipid class list, and please select what you want to annotate for your data.
Hii, I am working on lc-ms data, i have 50 files and out of which I have one QC ms/Ms file and rest are full scan data now I wanted to annotate and identify the metabolites. But the problem is, each file have one result and I am getting nothing in those files, only in ms/ms file there are ions present rest are empty.

Posting a reply from Hiroshi Tsugawa. Please forget the actual number of 2. Instead, what you have to do is to put the concentration (pmol/mg tissue etc) of standard compound in the cells. In our lab, we use EquiSPLASH. avantilipids.com/product/330731 Then, we put 5 microL of the solution into the lipid extraction solvent, and the solvent usually contains the lipid contents from 10 mg tissue sample. Therefore, if the pmol of PC deuterium compound in 5 microL is X, the value (Y) which should be added in MS-DIAL is: Y = X/10

Loading data on this tool is a nightmare. Could you please help me to sort the correct format of my data as I tried all the possibilities after reading the documentation but nothing is working for me. I can only load the demonstration file and when I try to load my own data tool is continuously giving me errors.

When I can't upload my whole data set I've had some luck by uploading subsets of my data to track down what target(s) the software can't read.
