Rin Tohsaka from Fate EXTRA is different from Rin Tohsaka in FSN. The only same facts about them is that, they came from the same Tohsaka Clan, which explains their uncanny resemblance (A.k.a they are distant relatives). Either way, Archer is troubled by their resemblance to one another because she reminds him of HER, thus the resemblance also comes with the additional baggage of his strong nostalgic yet subtle attachment to the real Rin Tohsaka (FSN) like with his relationship with Artoria, Rin holds a special place in his heart because she was the one who saved his life (the red pendant) yet as tsundere as he was, he always try to cover his feelings with hostility and coldness. FYI. The fate series is centered around a multiverse where a different aspect of the same people have different set of lives that depends on what choices they make. The archer we know is the one who fell in love with Artoria. The one who became the man of Justice. After Artoria disintegrated in that timeline, he promised her that he will become a hero who seeks justice and someday, he would rejoin her in avalon but upon his journey to achieve that goal, he realized that he was living an unrealistic dream. He realized that being a hero of justice comes with a great sacrifice because in order to save people, he needed to kill people (ironic isnt it?) and it finally dawned to him that the path he chosen was nothing but a huge ass mistake. thats the reason why he wanted to kill shirou (his other self from another timeline) to prevent shirou from becoming Archer, the miserable hot bastard. the only thing i dont know if Archer in Fate Extra is the Archer in FSN or the Archer shirou would become in UBW where he's in love with Rin
