Man, this is nostalgic. I had similar happen to me, except I got box 13 instead of 14, and it changed around when I did certain things. (This was a long time ago! But I remember my Level 2 Alakazam with Bite and Hi Jump Kick.) My current working theory is that it's reading from the save data after where boxed pokemon are stored. So, in the case of RBY, the game would be reading from where checksums are stored in the data, which would be re-calculated when closing and saving the file.
