We're never really told how much time passes between Helios' destruction and "The Stranger" kidnapping Rhys and Fiona, but it's a pretty safe bet it's at least a few months to a year later. Consider for that entire time, Rhys thinks that Loader Bot is dead, he doesn't know where Vaughn is, and he doesn't look for Fiona and Sasha because he thought they abandoned him on purpose. From 1:22 until the start of the game, he's pretty much completely alone. (Except for that last scene with Jack.) That's dismal.
