I was able to set everything up, but my issue is the audio. How would we set that up? Does it only work if you have a bluetooth headset on or can you have the computer audio come out on your quest 3?

No you cant, changing any graphic settings or pausing will make you irreversably lose access to the yoke and never be able to interact with it again until you restart the flight(not by pressing restart)but by backing out to the main menu and starting again.
