This is the bare bones of it: A few weeks after the events of the season two finale, Jack has returned, not wanting anything to do with either the Order or the Knights of St. Christopher. It's later discovered that Alyssa has been sighted as well, despite being killed by a werewolf Gabby. It turns out after the final scene of season two, Jack went to that Necromancer, Renee (or her twin sister, I can't recall) to bring Alyssa back to live. Even though she's still PO'd at him for getting her necrophone destroyed, she sends Jack to another necromancer she knows who might help. Who also just happens to be a vampire. You can see where this goes. Now, this Vampire has an agenda of his own, so he makes a deal with Vera: let him hide on campus without the Order's interference with him, and he'll order Alyssa to retrieve Vera's stolen magic from where she hid. It turns out, the Vampire's agenda is to kill Lilith, who is still adjusting after being in Hell. It's later revealed in later episodes that he isn't the bad guy, and the real reason he wants Lilith dead is because the REAL big bag, who just happens to be Lilith's infamous vampiric ancestor, the Blood Countess Erzabet Bathory (IDK if I spelled it right), and her group of Vampires who wish to fulfill an ancient prophecy about a being called 'The Four-Fold Goddess of Darkness.' I'm sure that you can guess the requirements for this 'goddess' to manifest. That's what I thought up so far. What do you think.
