The Reapers have the ability to indoctrinate organics. The last human who believed he could control the Reapers and tried to do so ended up being controlled by them instead. Why would Shepard believe he would be different? because the intelligence controlling the Reapers says so? The risk of indoctrination is too strong. Destroying the Reapers is the safest option

Killing him really is the good ending. Because it allows Jin to atone for his past actions against the code of the samurai. It shows that the Ghost only existed as a last resort against an enemy that completely outnumbered them. And buy honoring Shimera Jin is basically telling him that the ghost is gone, and now that there is peace an honorable samurai remains, one that Shimera can still respect and call son.

I love how he's like "Oh... a Rancor, not a big deal." then he sees the Rancor get eaten and is like "Well... shit."
