I loathe the narrative that Dean can't live without Sam because he did for years while he was in college and the year with Lisa and Ben. While Dean raised Sam, both of them have been codependent many times but we have seen both boys actually live separately just fine. Character regression is painful on rewatch but it was a long show and hurt both of them.

One thing it took me a few dozen watches to put it together, but when Michael says "goodbye" to Uriel, for the plot to make sense he has to be speaking literally and sent him back to heaven and not killed him. Otherwise the timeline doesn't match because he still meets the boys with Cas in season 4. So if he's killed, it confirms they are using alternate timelines for their time travel and even if somehow he could change something successfully it was impossible for it to impact him.

Chuck not being old enough to be around to write Mom's death in real time isn't a plot-hole, the first book is the series premiere, which featured flashbacks to those events. By writing those flashbacks he is, in his mind, creating that past.

Fun fact: In the Gravity Falls box set commentary track, the creators stated they felt that this episode became dated the quickest because it was released like a year before Donald Trump ran for President in 2016. To answer the Monkey/Ape questions the biggest difference is larger body size, lack of being able to make Vitamin C, forward facing nostrils and the lack of a tail that separates apes and monkeys but in terms of Monophyletic bracketing you can technically get away with calling them monkeys as apes do belong to the larger primate Clade.

The damage between the brothers is already done so it seems like the overly dramatic 'ultimatum' Dean gave Sam here that is meant to parallel John’s - it just doesn't work here nor does it really fit the situation. It's like the hallucinations and the 'monster' reference had to be shoved into this overstuffed episode to rachet up the tension.
