People do not need to be killed in order to be replaced by a synth. One of the ways to complete the main quest of Far Harbor is to replace the leader of the Children of Atom with a synth and you can talk him into simply walking away. When the institute replaces people, they at least some of the time experiment on them in the FEV lab. Presumably they have to be alive for a while to experiment on them.

The old man Kellog is talking about is The old man you meet at Rivet City from Fallout 3. I dont remember his name. But in the institute 1 of the head scientists is temporarily in charge of that dept while the old man is away on a secret mission. At least 1 terminal has a few things about him.

The Little Kid in Kellogs Flashback is a Synth created by Father(Shaun) as a way to Give our character false hope until our character finally makes it to the institute. Father(Shaun) is full human as he's on His dying bed no matter what Faction you side with from an Aggressive Form of Cancer. So Yes the Kid you see in the Memories is a Synth however Father(Shaun) has his way of think8ng from being brainwashed by his previous Predecessors.

He only lets you out of the vault do to emotional purposes and as a ''experiment'' he put it and even on his death bed gifts you a synth of what a child Shaun would look like even after you go to destroy the institute this synth never betrays you and acts just like how a tinkering child would. Shaun was kidnapped and brainwashed to only care about the institute and the future of mankind and ignores basic morality in his leadership due to how he was raised in Nate's absence. Also Bethesda literally confirmed he was Nate's son, Though this post is 6 years old haha.
The only problem I find here is it's canon that the first gen three synth shows up sixty years ago as confirmed by Nick and the Covenant quest so the argument that Shaun was taken more recently doesn't work and father/Shaun says while in the institute he had the child synth Shaun made to have you track down kellogg the scientist even question in their personal logs why father had them make a synth based on him as a child meaning father is either another synth clone and if he was he wouldn't die of sickness like the end of the game has
This guy's only proof is the fact that kellog says the old man didn't want loose ends, so he let the vault dwellers that they didn't need die, and the leader of the institute before father was a women. What he doesn't consider is this being the leader before the woman that was before father, or even just the middle man between kellog and the institute. I highly doubt that kellog was constantly updated on who is in what position in the institute, the previous leader could have easily died without him knowing and so he thought old man instead of the lady. Also, he says that the 10 year old in the last memory has to either be real shaun only a small bit before the player exits vault 111 because you hear travis on the radio, or that it's the newly made synth shaun and the real shaun is dead because of the process to make synths kills the original person. Well, one It's clearly synth shaun as the game clearly states both in this sequence if you click on the 10 year old and later by father. Second, the process of making a gen 3 synth doesn't kill the original person as there are several occurrences in the game where a gen 3 synth and the original person are in a fight about who the real one is and the player can choose who to believe. This is clear evidence that the process itself doesn't kill the human, the institute just kills them to tie up loose ends. When you finaly get to him at fort Hagen he doesnt look to have aged that much so we definitely are in a 10 year time frame, kind of, or he would be looking very old. So seeing Father looking even older than Kelogg while he was supposed to be a baby at the time of it's kidnapping makes no sense. Even more, Kelogg is a merc who had access to "some" implant and treatments who could have helped him to slow he's aging process can be proclamed to advocate on he's very good physical appearance... But why does Father, who lived underground in a very protected environnement and who is supposed to have climbed to trust of the institue from kidnapped subject to the very top lead of the institute would not have been able to access even more implants/treatement than Kelogg and would have aged at a very different, and WORSE speed than Kelogg??? It just makes no sense than Father would be the original Shaun, at all.

The storywriting doesn't quite add up, I actually think making Father your son was some sort of last minute decision by the devs, but he is indeed supposed to be shaun. The strongest proof that Father is indeed your son is the NPC "Father" himself. He looks like a combination of how you create your Nate and Nora. This gets extremely obvious when you make your character look rather extreme, like with an unnatural skin color or something like that.
Your evidence seems likely, but my one doubt is the fact that there was like a random occurrence that you find anywhere in the wasteland where there's two NPCs named Ark shooting at each other. I do agree that it mostly seems like the DNA is taken after the person is dead, but if that is true why is Ark alive shooting at his replacement, wouldn't be dead long before that Synth that looks like him to be created? So the case ur making seems likely expect mainly the Ark guy. Also it could also be that Kellogg is saying 10 years instead of 60 due the devs wanting to hide the fact it's 60 years, this case isn't so strong cuz it's pretty much saying they value the twist more then the script, but idk.
8 months late but, Shaun may have been a test subject for the institute's gen 3 synths, before they went and made them in mass production, they have cameras all around the wasteland. (crows).
and that can be used to establish a view of what people look like before they are constructed. they can use DNA of random waste landers. and then they can take the imagery for construction.
